The line item you see on your Shopify Plus invoice is $2,000/mo. The cost of running wholesale on Shopify Plus is not $2,000/mo. We pulled the actual app stacks from 18 mid-market wholesale operators running on Plus and added the math up.
The typical stack
Here’s the apps Plus shops add to make wholesale behave. Not all of these are universal, but every operator we sampled had at least 4 of the 7.
- B2B Ninja ($99/mo), quote-to-order workflow
- Wholesale Club ($79/mo), tier pricing and net terms
- Bold Custom Pricing ($59/mo), per-buyer overrides
- ShipperHQ ($129/mo), wholesale shipping rules and LTL freight
- EDIFY or SPS Commerce ($500–1,500/mo), EDI bridge
- Tracktor / AfterShip ($49/mo), branded order tracking
- Locksmith ($49/mo), restricted catalog visibility
Sum at the low end (single-EDI, no Wholesale Club): roughly $385/mo in apps. Sum at the high end (full stack, multi-EDI): $1,964/mo. Median across the 18 operators: $812/mo.
The cost you don’t see on the invoice
Apps are the visible cost. The invisible costs are bigger.
1. Agency time wiring it all together
Every wholesale Plus shop we sampled had a partner agency on retainer. Median spend: $4,200/mo (typically $1,800–$8,000/mo across the sample). Agencies handle the integration glue between apps that don’t natively talk to each other, making B2B Ninja’s quote-to-order data flow into the order metafields that Wholesale Club uses for tier pricing, etc.
Annualized: $50,400 in agency fees on top of the apps.
2. Implementation drag
Shopify Plus implementations land at $20K–$80K. The wholesale-specific configuration (tier pricing rules, B2B catalog setup, NET-term invoice flow, EDI hookup) is typically 60% of that work. Call it $30K average for the wholesale piece, amortized across 24 months: $1,250/mo.
3. Per-store fees for multi-brand operators
Shopify charges per store. If you’re running 3 brands on Plus, that’s 3 × $2,000/mo = $6,000/mo before any apps. Multiply your app stack by the number of stores too.
4. Compatibility risk
Each app you add is a vendor relationship that can break on Shopify upgrades. We watched two operators in our sample lose their pricing engine for 4–9 days during Shopify version bumps because their tier-pricing app hadn’t certified the new release. The cost of those outages doesn’t show up on any invoice but it’s real revenue.
The total bill
For a single-brand mid-market Plus shop with the median app stack:
- Plus subscription: $2,000/mo
- Apps (median): $812/mo
- Agency retainer: $4,200/mo
- Implementation amortized: $1,250/mo
- Total: $8,262/mo, or about $99K/year
For a 3-brand operation: roughly $185K/year by the same math.
Mercantyl Professional is $1,499/mo. Implementation is $0. There’s no app store, no agency partner is required, and unlimited brands run on a single subscription. Annualized: $18K, single brand or ten.
The reasonable counter-arguments
In fairness:
- Plus has a much larger ecosystem of agencies, themes, and developers. If you need a niche customization, you can find someone to build it.
- Your DTC side may already be on Shopify, and unifying on one platform has real value (single inventory, single brand), even if you pay app sprawl on the wholesale side.
- If your wholesale is <30% of GMV, the cost of switching probably exceeds the savings, and consolidation isn’t worth it yet.
The math works the other way as soon as wholesale crosses about 50% of revenue or you start running multiple brands. At that point, the platform that was built for B2B from day one becomes cheaper, faster, and less brittle than the one you assemble from apps.
Run your own numbers
Open your last 12 months of invoices. Pull every line that says “Shopify,” “app subscription,” “agency retainer,” or “custom development.” Add them up. Compare against Mercantyl’s $1,499/mo Professional plan.
Most operators we walk through this discover the gap is bigger than they thought. If you want to know what the migration looks like, here’s the guide.
